Anything and everything like when I find veins of something I make a big squarish whole to show I found diamond. I label everything, all torches are equal in my house and that ya.
I turn ALL cobblestone into smooth stone. I only place smooth stone.
I refuse to use torches at all for permanent lighting. Only lightstone.
I make all dimensions of my houses even (not meaning even numbers, simply all the same). ie: 5x5x5, 10x10x10
I won't use diamonds until I have enough to build ALL tools then I build the tools and never use them.
Initially I just throw everything into on chest, but when I get farther along I'll make a huge chest storage place and put everything in it's own chest.
I refuse to use stone stairs, because they have the cobblestone texture. I only use wooden stairs, or half steps.
When mining straight down I periodically create landings that are well lit.
When mining in a staircase format I open it three meters wide, and three high, I keep all of it two blocks above my head, especially on the step down so I don't hit my head when I'm going down ledges fast.
If I have nine of an ore it will become a block and I'll hide it somewhere.
When dyes were implemented the only thing I could do was systematically find each one and dye all of the wools, then place them in a Dyes/Wool chest in spectrum order.
I pick up all floating blocks.
I fill in all spaces, natural or man/creeper made.
If there is an opening that I go through regularly, I will put a door on it.
If I use an iron door I will hide the switch and all of the redstone that leads to the door.
In SMP using Craftbook I hide ALL switches and redstone mechanisms (unless I'm excited about the mechanism, then I make a room to show them off, because I'm vain).
When I find a dungeon I take all of the cobblestone and mossy cobblestone and fill it all in with smooth stone.
I only destroy the very top of sand, I refuse to take the bottom one and let the higher ones fall so I can get to them. (Same with gravel)
I horde all food, if my health is low I'll just kill myself. Preferably with a large amount of sand or dirt in my inventory. (One little jump into lava, and it's all gone)
I always make sure my stacks of resources are even. If they aren't, ill find a way to use one so that the stack is even.

once i had 7 diamond and 6 iron, i realllllllly hate odd numbers so i threw a diamond out and it landed it lava
but i didnt go crazy because at least they were even!

Among things already mentioned by others, I always close mined branching caves with glass. You get that nice feeling that someone is watching over you, without the actual hassle of feeling threatened...
I pretty much go all-out when it comes to OCD in Minecraft. Even spaces between torches, odd dimensions, etc.
Oh, I also have one chest for every type of block. For example, I will have a chest dedicated to cobblestone, a chest dedicated to wood products, a chest dedicated to extra tools, you name it. I forgot if I started doing that intentionally or just accidentally O.o
When a creeper explodes, I put one or two smooth stone in the lowest part of the explosion and put a sign on it that says "R.I.P *random creeper name that has to do with the situation*". Not OCD, just seems necessary lol

1)Pickaxe
2)Axe
3)Shovel
4)Sword
5)Torches
6,7,8,9 all building blocks.
I can't have food in my hotbar. If I want to eat it, I must go into my inventory, place it in my hotbar, eat it, and then replace whatever was there. This causes many unnecessary deaths, but I can't stand it >.>
My home's walls have to all be the same material on the inside, with a different flooring, and I can't ever build an outside home, I always have to be inside of a mountain, hill, or underground.

If i'm building something, I don't just build the walls. I fill the entire area with smoothstone (My favurite building material) and then hollow out the rooms. Don't know why, but it has to be done.
I can't bring myself to throw anything away. We have so many chests scattered throughout the world now its retarded.
I can't bring myself to build the most simple minecart stations now. Everything has to be totally push button, auto reset with in-built minecart dispensing. Its getting waaaay out of control now as I am starting to automate the inventory of the minecart dispensers at the stations to manage undersupply and oversupply. After that it will be push button minecart chest banks so materials can be stored secretly en-masse and distributed en-masse.
I can't walk past a cave without complete exploration and lighting it up.

I used to impulsively remove all the lava I saw in caves using gravel... but one cave leads to another and my overwhelming desire not to deal with another gigantic cave stopped me.
Related: I refuse to mine obsidian; I have rooms under my houses full of nothing but checkered floors of lava and cobblestone for storage to cut down on iron usage.
When I build things, everything has to be symmetrical. Doors have to be in the center or they bother me, and rooms that don't have the kinds of numbers I like bother me. Also, my tools have to fill up my very first inventory slots, in order from most used to least used (pick, shovel, axe, hoe).

Must.... cover up..... ignore..... can't....
Remove Gravel..... can't..... no wood..... no sticks.....
Fists..... take too long.... cover.... remove later.... can't... remove now....
Could be.... Iron.... or coal......there.... remove dirt.....
4 blocks..... too much.....time not have..... can't remove....
Cover up.... remove later.... mark with cobblestone....
*Hours later*
Come back in cave.... notice cobblstone.... happy face....
