I really doubt that. Paypal says they take 2.2% if you make between $10,000 and $100,000 a month. Notch makes around 14k. There would be no business in the world using paypal if it cost that much.
Anyway, Sweden is a very taxing country. I'm not sure how it works, but apperently corporations are taxed 26%, while individuals are taxed anywhere between 28 and 59% of their income (59 in Denmark). But there is a reason they're taxed so high, so it might balance out. Regardless, hes up to 20k purchases. Even if he does shell out 50% of it hes still making out with 100,000e on a game with a very small production cost. As for servers... I'm pretty sure it's all hosted on your own PC, so he doesn't have to pay for that.
Regardless, I believe Notch will soon be making plenty of money, if he keeps up with the good updates.
(When I say servers I mean game servers. Not sure how much the website actually cost him)

Some of that goes to the servers for Minecraft as well, 24/7 servers that can handle that kind of traffic are not cheap.
