I created a new world based on a seed I played before (yolo) and noticed a few changes in the seed.

1. Mountains were higher and more cave entrances opened

2. The butcher shop was replaced by a Blacksmith (whoot)

3. There was a chest located pretty much in the center of the world, in addition to the spawn bonus chest

I tried this on a few more seeds, some created a second bonus chest at or very close to 0,0 while some seeds did not

Is this a happy glitch or did they add the second chest?

I went to spawn this morning, and low and behold there were two new chests there. When I generated the world I grabbed the chest and its contents and headed off to where I was goanna build my base and it never regenerated. It has new stuff in it as well. The second chest appeared 3 blocks away from world spawn and has beetroot seeds in it.

So I just checked the bug tracker and Steven Woodward says that they have' fixed' the bonus chest so that it respawns every time the world is loaded. Made no mention of a second chest though.

This pleases me. Now I can farm cacti in my superflat survival again.

yeah, I had a second bonus chest spawn near 0,0 in my new TU43 world. Contents similar if not the same as the spawn chest. I was not unhappy about double free stuff at the start.
