They have Minecraft on their XBox 360. It did an upgrade on Saturday morning (from further research I think they call it TU32). Daughter was playing in the morning all good, came back after leaving it for a couple of hours and all her worlds and my sons world were gone. Very upset. Kind of got over it by Sunday. Started a new world and this morning, same thing the world is gone. Is this happening to others? Does anyone know how they can be recovered? Can you prevent future updates happening automatically so that backups can be done.
You've posted this in the Xbox One section, but I'm thinking you want an answer for the Xbox 360. Firstly, updates don't just launch automatically, you do have an opportunity to "Decline" the update... back out of the game at that point, and do a backup of your world saves using the Xbox Live Home page (Settings - Storage - Device - Games & Apps - Minecraft - Name of World Save file - Copy, etc.). Also, if you make a habit of doing a backup of your world saves every time before your sons start their play session, all you will ever stand to lose regardless of what might happen would be 1 play session's worth of progress. Backups do need to be done while signed in with the profile that created them. This is not the same procedure as the Xbox One.
As far as I know, there is no way to recover a lost world, particularly if what you're indicating is that they are somehow actually being deleted from the hard drive (which is not likely to be what's happening). If you go into that Minecraft folder through the Xbox Home Page, you'll probably still see the files listed. What's probably happened is that it has lost the "connection" to the profile that created the world and so it doesn't appear on the list of available game saves. There has been an infamous "reset" bug in the game since the outset that is profile specific... and this may be associated with this loss of profile recognition. The procedure that corrects that reset bug is going into the game "Help & Options" - "Settings" - "Reset to Defaults." It might work to get the save file to recognize the profile again, but beyond that, I have no suggestions for you how to being those world saves back.

This. More than once I've started Minecraft on the Xbox and panicked when all of my worlds were missing, only to find out that my daughter's account was currently active (signed in) and not mine.
