I've heard of this happening a time or two before. Unless your world has been biome-shifted, you may need to either kill them and get new ones. I'm not certain how breeding works if they aren't considered yours.
This is going to seem weird, but I'm going to suggest - "Help & Options" - "Settings" - "Reset to Defaults." The infamous bug in the game that randomly sets things like gamma to 0% IS profile specific (that is, it will set the gamma for one player and not for another). I don't know if it can interfere with your dogs and cats recognizing your profile, but it might be a more extensive bug than we think. It's certainly worth a try before you kill them off. Let us know here if it happens to work.
