I don't have any issues with doors disappearing... but like Badmichael said, Zombies might be the culprit IF you are on Hard Mode. Zombies will beat at doors on Normal Mode, but they won't successfully break doors on Normal Mode.
I would say the only problem you have is a trolling zombie. to tell the truth i completely forgot that zombies don't break doors on normal or easy, i haven't played either in months.

Yep, sounds like zombies on hard mode. I don't like the hassle of using buttons to open and close iron doors, so I sometimes just use fence gates instead of doors on my base and build a small "porch" area behind it so I don't stand in the path of the opening where skeletons can take pot shots at me. If you're using the doors to promote villager breeding or on an iron golem farm, just make sure the distance to the ground from the door is two blocks rather than making it just one or level with the ground. It'll mean that the villagers can't leave the "house' during the day, but it'll also prevent the zombies from being able to break down the doors.

Some tips to protect your wooden doors from the zombies could be to either place a dirt block in front of the door so they cannot reach it, or dig a one block hole in front of the door that the zombies will stand in to punch at the door. The hole method works because the zombie has to be able to hit the top part of the door (from what the wiki says at least...) in order for it to break. Since they also cannot jump, they will simply bang at the bottom half of the door, which they cannot break.
The best method is to put a wooden fence around the door area, creating a porch with a fence gate that allows you to enter and exit.

Actually, they do jump and target the top portion of the door, but the delay in jump hit, jump hit, jump hit causes the door to reset and consequently, it never deteriorates beyond minor damage just because the zombie isn't hitting it often enough.
