I haven't made a chicken stew farm since TU13 and in TU14 it was hard to find chickens so I did without until TU15. The farm idea is from which relies on the chickens will to live and stay afloat in the water while you collect eggs from below.
The baby chickens, after a minute or two start taking damage and die. They weren't next to the walls either.
The most success I've had is building a 3x4 fence area (allowing 2x1 space to move inside) and luring every chicken into there.
They continually jump up like bursting popcorn, but I have yet to see one escape or die. The eggs can be collected by simply walking into the fence sides.
I'm not sure if this is a bug or what.....I've done the chicken in the water thing back in like TU8 or 10....worked like a champ. When I built the one you're referring to, my chickens did the same thing as yours. I need to check if there is a bug reported on this, perhaps it needs to be posted.
EDIT: from the wiki, ADULT chickens can swim in water, BABY chicks can drown. So looks as if you need to somehow lure your adults up to the top of your container and shove them into the water.
