There're still spots that are just dark enough to spawn them.
Then again, I don't know what the place looks like, nor the severity of the spawning....
Do you have an open access to your roof? I had this happen to me, but I determined that the mobs had come in through an access I have to my roof since I forgot to close the trap door leading to the roof. Plus my roof wasn't well lit. Make sure you have your roof well lit as well because it may be a possibility that they are spawning from your roof and getting into your house somehow.
Use carpet. Mobs cant spawn on it or if u have stone or wood floor use half slabs. They cant spawn on them either.
Mobs can spawn on carpets, and can also spawn on half slabs if the slab is placed on the upside of a block, ie (upside down half slab). Normal placed half slabs they can't spawn on however, nor stairs, glass, glowstone, pistons, and other transparent blocks. They can spawn on repeaters, and redstone torches.
I guess carpets act a lot like pressure plates. They can allow single mobs to spawn but I guess they prevent pack spawning.
What I find strange is that both pressure plates and carpet need to be placed on top of a block; you can place carpet on a water source block or a flowing water block but not pressure plates. And when I found out that carpets act just like lily pads I was so looking forward to using pressure plates instead to keep water at bay but...... my heart is broken.
