In the last couple of sessions, whilst I have been playing, I seem to be getting a rather constant flow of Slimes turning up in my underground quarry?! This has never happened before but all of a sudden, every time I start playing, they will appear in my headquarters!!!
There are no openings to the outside world, I've pretty much enclosed myself in with everything I need to survive 'down under' so where and why do these keep appearing?!
Also - do they kill livestock? The reason I ask, is that I had a couple of cows enclosed inside a pen, but one time when a slime appeared and I rushed over and killed it, I then realised that my cows had de-spawned and vanished?!?!?
Do you happen to be under a marsh biome? They can spawn anywhere in that biome. I could be wrong. I don't think they kill livestock but maybe just replace since only so many mobs can be in a chunk. Well, here's me trying to help. Hopefully I did somewhat.

You said that you have a quarry, does your headquarters have open access to your quarry?
If you mined your quarry into a slime spawn chunk, they could be spawning there and moving through your quarry and into your headquarters if that route is open to them.
Do slimes harm other non-hostile mobs? I don't know, you could test that in creative mode, build a pit and throw some spawn eggs in for cows, chickens, villagers, pigs, etc. then throw in a few slimes and see if they attack the other mobs or not.

You really didn't since just about everything you said was wrong.
--Slimes spawn in swamp biomes on the PC, from layers 51 to 69, not the entire chunk.
--They also spawn in roughly 10% of the chunks under Y=40.
--Slimes and passive mobs have their own different spawn caps. Animals are known to glitch through things and despawn. The most damage they could've done was push the animals around until they glitched out.

Slimes do not attack animals.
If you built a pen to hold your cows and it was bigger than 20 blocks by 20 blocks, your animals can despawn. That is likely what happened.
during the last update they increased the height in which slimes will spawn, probably what happened was you unknowingly quarried into a slime chunk then when they raised the spawn height, bam!slime farm.... most people would love to be in this situation, what id do is move to another quarry and cut that one off using it for a slime farm.
also the animals have been a bit more glitchy lately, what probably happened was they either glitched through the fence. or jsut randomly despawned due to some other glitch. what id do is either dig down and put them in a whole or build up around them, the thicker the wall the better.
