How can I limit tree growth to 3 or 4 blocks high?
Preferably without leaving anything over top of the trees.
I'm trying to build my current real life house and there are a lot of shrubs/hedges around here.

Making your own trees is the best way, other than that you can just wish and hope that when you plant saplings and fertilize them that they will be your desired height.

I get the trunk part, but how do I put the leaves on?
Silk touch on an axe? Will that give me leaf blocks?
