Me and my friend were in our other friends world and he always gets mad when we do/get stuff before him in his worlds (such as diamonds, music discs, etc). So me and my friend thought it'd be funny if we were just playing and all of a sudden on my friends screen it said we entered the end... We finally found the stronghold and came to the end portal room, however the right segment of the end portal was missing because the world generated through the stronghold room... I thought they fixed this? I thought the strongholds generated first so there was always a working end portal?

That is the problem. The Stronghold generates before anything else so that makes it susceptible to things like caves, ravines, and mine shafts generating though the Stronghold.
This is something that will likely come in TU12 or afterwards.
Sounds to me like that the portal generated such that it should have been half in one chunk that didn't generate in the same update as the chunk where the rest of the portal is (i.e. part of your world was unexplored when an update hit). When did you first create the world and when did you explore the area around the portal? If you just created this world after this last update, then I should be able to get the exact same portal situation generating today. If you post the seed string, I"d be happy to check it out for you.
