I created a pyramid in the water, it goes down to the bottom of the ocean. My problem is I want all the water out. Not easy considering that it's close to 20 blocks deep. Each layer I would have to lay down is 40x40, or 1600 blocks, considering I enjoy other things in life, what is a fast way I can clear out this much water?
Sand or gravel is my preferred method. Stand up top and just hold down the trigger. Gravity will pull the sand/gravel to the bottom filling up that space. Move over, repeat. Once the area is filled in, go down to the bottom and dig the first block out. Before the sand/gravel has a chance to fall, place a torch in there as fast as you can. If done correctly, all the falling sand/gravel will break on it's own.
You could always make your own private bukkit server, copy your single player world into the server folder, rename it to world, install World Edit and use it to drain the water O_o

You can remove water layer by layer with dirt. Just replace the top level of water with dirt, then remove the dirt again. Rinse, repeat. You can also use other types of blocks, but dirt has the advantages that it's readily available and can be removed more or less quickly even with bare hands if you want to save resources.
