Yeah. I then made it the location for my base. It looks nothing like it used to. More like a cross between a mansion and Khazad' dum. One side has a massive lake of lava surrounding the portal room - the other side is a subterranean forrest.
Its possible your portal room spawned inside stone. Use x-ray, or dig from dead end rooms in the stronghold and listen for silverfish.
Me and some friends started a world a while ago, and discovered a cave that we decided to live in. After some work, we went further down to look for treasures, and it turned out the stronghold was hidden under our base. This was the first time that I'd seen it on the Xbox 360 edition, so I hate that it was so easily revealed.
I was playing for about 10 hours a few days ago with 4 friends. We were all silently busting away on separate projects with just the occasional yell about falling from a spire-waterfall one of them was building. I was making a tunnel at level 12 around the perimeter of the map for diamond mining and secret personnal hideouts. I got restless, so rerouted to underneath the 4 of them, so I could use the TNT I had stored up to blow a wound in the field that was being leveled out and say hi, and scurry back underground. Then I hit a hallway full of stone bricks, mined 1 out and found a floating library/cobweb situation that led to a large maze like situation. I called them under and gave up my secret tunnels so we could explore. After 30 minutes of lost wandering, we found the right door that led to a portal room. Now all of our projects have halted. We are now mining for diamonds, hunting endermen and lvl up for enchantment juices for an Ender Dragon Showdown this Friday.

And a not guys, you wouldn't want it to go right above the end portal. I don't know about anyone else, but where it stops, I dig. and if i remember right, theres always lava under the portals. I see many deaths at the hands of lava If they fix it.
And I've always had an end portal somewhere near where the ender eye stoped traveling
Yeah, I found mine while mining a tunnel across the map on level 16. I had come across a cave and decided to see if it was open to the surface and right on the other end was the entrance to get in. I have since converted it into an underground base with lots of pumpkin lighting in the walls.

The reason some people get lost in thought is because it's unfamiliar territory.
I found mine in one of my first forays into the caves of my world right after I started playing. It is almost directly below the spot I randomly decided to build my castle. I've never had to toss an eye. I might try that anyway just to see what it looks like.
