I am very new to MC so I do not have a lot of experience with redstone building. If this has been addressed elsewhere or there is a tutorial available please point me to it.
Anyway, on to my question....
I like big open second stories on my house builds with decks. I would like to build a sliding glass door, if that is possible. I have absolutely no clue how to even go about trying to do this.

I believe this would be very difficult to do without mods, if you want it to look good. Glass is see-through, so you would be able to see all the pistons involved. If you don't mind being able to see the pistons, I'm sure somebody could come up with a way to do it.
In order to hide the door mechanism you'll need walls three thick and you'll need a fair bit of room on top of the second story as well, if that isn't an issue then it can be done...
So, I might lose the aesthetics of my build but I could have a cool door? How would you recommend doing it? I don't mind playing around with the way the building looks, in fact the modifications to add the door mechanism might add to it never know until I try it out.

Its possible. I just use sticky pistons, redstone, and pressure plate's to make it a glass door. Its a lot of work. But Its possible to do it. If you know how to use redstone.

Well you may need to relearn how to build, with redstone. Same idea but just like a real building you're gonna need space for wiring and mechs. Think of a bathroom exhaust fan and the wiring needed. Very easy to learn and, I think a better overall build.
My suggestion before i go on with roughly what you would have to do is go watch some redstone acadamey(I watched GenericB's one but im sure there are others out there that are good to use). Watching them will help you understand redstone a little better so that way you dont just watch tuturials and copy but can hopefully learn to make things on your own.
Well you can hide the pistons also if you only want a single door pretty easly a double door souldnt be that bad either but i can never seem to get the double pistons to work for me so a single door is what i would do. You would just have to treat a sticky piston with a block on it as a regular piston then to use just one input you would have to make a t-flipflop.

Thanks, everyone, for the great suggestions. I found the redstone tutorials by Nosejob that have really helped. Going to check out all the other information you all have so graciously provided. I knew there was a way to do it.

If you still need help with this i made one that was one wider that hides the pistons and uses pressure plates just message me. Sorry for the slow response got caught up with a couple of servers.
