i have four 4x4 double high pens (2 animals in each), inside a 13x13 double high pen, 1 block in between each, nothing touches.
from time to time, will find one of them outside their smalller pen, but none have totally poofed.
problem that i have, i have a chicken farm with 14 chicken in a 5x5 area, no more will spawn there. love mode does nothing, egg don't spawn anything. went to another part of the map, 250+ blocks away, broke a ton of eggs still nothing.
have animals stuck on cliff, i go up and wash them down from time to time, but will only see 1 chicken. so don't know what is going wrong.
it would have been easy to see a red cow wander off as it does not spawn in the area. So I know it did not glitch through the fence. Of course fences have their own problems, but I have not really had many problems with fences...
Anyway from the looks of it that radius or what ever might just be fixed... well at least looking that way for me. Then again I really wouldn't know since haven't played world long enough to know yet...><
It still could be that your mooshroom "glitched throught the fence" For example, if you saved and exited the game when you were more than 32 blocks away from the pen and then the mooshroom "glitched through the fence" when you re-entered, the mooshroom would then be "free" to despawn without having to wander around at all. It does happen that way sometimes.

This is the sort of "double fence" I now do - basically a pen inside a pen so that if they respawn after a save and exit outside the fence, they get caught by a second fence. I will have a couple of pens right side by side within that second fence and do occasionally find the animals have spawned in the the pen adjacent to the proper one, but I don't mind occasionally grabbing some wheat and sorting them out again. Your way of leaving a space between the pens would, admittedly, save me this effort.
As for your chickens, try killing a few of your 14 off and then immediately breeding the remaining ones or throwing the eggs then. For a single player or even 4 players. I have 8 chickens as mating pairs held in two 5 x 5 pens. I make 1 chick for each pair and then kill off one of the parents. I find I don't need to manage more than that as they are an ample supply of both eggs and meat for multiple players. As for feathers, conquering a skeleton spawner and making a trap is a much more efficient way to obtain arrows.

actually no... There was no save exit between me walking off and doing something and coming back to the pen... there always manages to be just 1 there. Right now though when I went back in the game there is 2, so it stayed steady so far. Haven't gone back to do anything on that map. I just know that it disappeared while I was in game and long time away from it. Must have had to twice go find another cow to put in it... beyond those 2 times I haven't seen it happen often. It was a really rare thing to happen to me personally. Also that was before the patch, and have not gone back to that world as of yet, although I know I will in the future to do this and that. Right now i am focused on my newer maps...lol or rather my easy survival ones...:D

My First World, always getting back to is a pleasure I enjoy with each new update that brings in more things to add in.
4J has made animal spawning and despawning on the Xbox 360 Edition unique.
The way it works on the PC is that animals spawn when a chunk generates. They don't despawn ever, at all. The only way to get rid of them is to kill them. Also, they will only respawn back very, very, very rarely.
When people heard that this was the system we were getting in 1.8.2. yet we weren't going to have breeding to make up for, almost everyone started complaining. So to fix it, 4J made it so that animals didn't despawn but they would respawn like before 1.8.2 when they're killed.
Now, our spawn/breeding system is like a mix. Animals despawn if they can move more than 20 blocks in a direction. Meaning, you need to trap animals in a 20x20 to stop them from despawning. If your cage/fence/pen is any larger, then the animals will despawn.
Wow, that sucks. It kind of takes away the whole point of breeding in Survival. They should've just kept the 1.7.3 spawn system until they added breeding for a smoother transition. That would've prevented a lot of people complaining or most from even noticing.
Doubt this would happen now, but maybe they can add the original spawn/breeding system from PC when or after they add spawn eggs?
All I know is there is one pig in my pen and has been for a long time. My friend and I played for hrs yesterday and the pig is still there. The pen is actually bigger than 20 blocks too I think its closer the 40 actually.

If believe the despawn distances for passive mobs may be the same as hostile mobs. That is, if you stay within 32 blocks of an animal, it won't despawn even if it can move around more that 20 blocks. If you stay between 32 and 128 blocks of the animal, it will stop moving and MAY randomly despawn... but there is also a chance that it will not randomly despawn. Outside of 128 blocks, they WILL despawn if they can move about more than 20 blocks. If they cannot move about up to 20 blocks, the animals will not despawn regardless of how far you travel from them. If, however, they respawn on the wrong side of their pen fence (upon re-entry to the world), they then may be able to move more than 20 blocks and may despawn in accordance with the despawning distances.

We all know about animals despawning. I could also say 4J know about it too because of the topics on the forum. So can they not tinker with the spawn code with animals so they don't, you know, despawn. Why not have a certain amount of animals in each world then if the player starts killing them the game knows to spawn more.
Title should be "Why hasn't 4J fixed despawning problem". Sorry for correcting. Anyways, I wholeheartedly agree with this. I have had SO much trouble with this happening. Now, I am not trying to belittle the work done by 4J, because they have been doing a GREAT job fixing stuff. Thank you, so much, 4J for fixing the Nether Fortress, Blaze spawner existing and baby wolves being tamed
Just wanted to add to this if your having problems with animals clipping through the fences or walls just put water in the corners of the pen so they will be pushed to the middle.
Why can't 4J fix it so that people stop complaining about things after the fact? Don't ask why they didn't do something, ask them if it can be included in the next update.
