So I had problems in the past with animals disappearing when I'd put them in fences. So I put them all in minecarts that are in motion, the minecarts HAVE to always be moving or the animal will get out. My theory is the game is forced to keep the animals spawned since they are in a minecart and moving. Anyways I rigged up a rough sort of draft. I hope to expand it to hold all the different colored sheep. Also villagers like minecarts.
I was trying this same solution, however I never figured out how to breed them while in motion (the video won't load for me right now). When I stopped the carts to do so, the baby will end up knocking the cart off the track the moment it spawns, every time. Very frustrating. Any suggestions?
LOL that is too funny. Thankfully I don't need any weird set up to breed my animals get it on right away.. But hey!.. nice workaround!
I had tried to have one of every color sheep and also all the other animals, but the sheep kept disappearing, then after long mining trips the cows or pigs would disappear. So I I needed a fix.

Skip to the middle, I have a power rail hooked up to a lever. I've never had that problem before though.
Nice little set up there man but dude please visit an enchanting table asap, please! 4j did say though that if the area they are in fenced is less than 20 blocks then they won't despawn but not too sure if that is true or not, my own farm was at least 30 and nothing disappeared
I'm about to start enchanting. We are going through about 3 phases, acquire materials, build, maintain. right now we are building and expanding the village. I don't need to enchant right now because we are playing on peaceful and only building, but once we put it back on normal I will be enchanting.

Re animal despawning. Padware said in another thread that if an animal can't move 20 blocks then it won't despawn. He wasn't specific about whether that meant in a straight line, or whether it tracked the movement of an animal and if it walked 20 blocks without hitting something it would despawn. I have set up my own little experiment. I created several fenced off areas, starting at 3x3 (1x1 space inside), and going up to 7x7 (5x5 space inside, 25 blocks). I trapped sheep in each pen, coloured them yellow to make sure they were unique, and then went about my business elsewhere on the map. I've only had one sheep disappear, and that was in the 7x7 pen. While I can't absolutely rule out something killing the sheep, I did not see any wool around, and there were no wolves inside the pen, so it seemed to be quite likely that the sheep in the 7x7 did despawn. I've yet to trap a new sheep in there and test again, however a pig has spawned in there and it seems to be persistent, so I don't know.
Im laughing my @ss off right now. This is so stupid that we have to do something frustrating to farm animals but when you look at this its too funny. Its like a machine Lol.

You might need to try this with a 2 deep hole instead of, or at least in addition to fences. There have been some reports (not sure how reliable) that fences might not be factored correctly in the 20 block limit. I can't really confirm it, but thought it might help.
Easiest for me if u trap said animal in fences and then place a rail and minecart and try to push animal in it, get rid of fences and make rails to where ever u want minecart to go.
I would like to add that I've reached the max amount. I have about 12 pairs of sheep, pair of: cows, pigs, mooshrooms. Any more and they will disappear if I leave the area leaving an empty minecart.
