It didn't happen to me in quite some time, but that's because I stopped saving while in the nether altogether. Instead I keep carrying a stack of obsidian with me to quickly build a portal in case I need to save. However, from what I've read while browsing the forums here, it still seems that sometimes the time crashes when trying to return to the overworld if you've saved in the nether.

Not sure all the current reports involve having saved in the nether. Many don't say - just that the game froze while in the portal. That might have to do with lag hitting related to the portal animation itself. Anytime my game has frozen lately (and that even hasn't been for quite awhile now) has been when players have accessed chests and/or crafting tables at exactly the same time. That freeze issue really does appear to be lag related.
I have auto-save enabled and I've had it save in the Nether a few times without causing me problems. The old problem was sketchy though, it didn't happen to everyone, so just my experience with it isn't a guarantee. That said, I'm pretty sure they addressed the save in Nether bug specifically during one of the updates and I'm personally not worried about it. Same goes with the Exit & Save bug, which was also fixed.
