It seems the despawning bug affects some but not others. I have a completely enclosed area where I was attempting to breed animals. It's surrounded by a 3 high glass block wall, and has a glass roof. I have a set of stairs going down to a little isolation area I use to herd animals in from the outside, which is blocked by double iron doors. I have two other wooden doors entering the area on the normal level. When I first set it up, I had a pair of each animal (except wolves) and each pair had one offspring. I may have had some extra coloured sheep as I was trying to get a collection for coloured wool.
If I leave the area (go mining or quarrying) and return, most of the animals I've left in the pen vanish. At last check I had a single white sheep in there, whereas the time I checked before that I didn't have any sheep at all, just a chicken, 2 cows and a pig. So, animals are despawning and respawning in my enclosed area, and it's not related to fences or any kind of natural mob grinder.
As far as missing sheep go, it's plausible that a wolf is spawning in the area and eating them all, but then what happened to all my other animals, and where did the wolf go?
As for the theory that it only affects worlds created pre-update, I can shoot that one down too as I created this world specifically after the update because I wanted mushroom biomes. It's even called "Xmas Update World".
