after the new update my GF went into her world and went to her farm and she had all her animals there (several cows pigs and chickens and atleast 1 of every color sheep dyes and natral plus more than 1 white sheep) and then she went to go do something and the game saved and she came back and 99% of the animals where gone they just despawned. they couldn't have gotten out cus we have been around it multiple times there are only ways for animals to get in it but not back out
I was reading that they are invisible try touching.one if this.dont help read other post regarding this issue wort case 4j will release a bug fix in 2013
I have had no problems thus far with any of the animals spawning and have noticed a significant increase in animals but have noticed that they're are less enemies spawning.

It could be that they're despawning because you bred too many animals (this is speculation on my part) as no one's really confirmed or disproved my theory.
Try keeping the amount of animals you breed to a minimum and slaughter and/ or slaughter any and all animals you dont have in pens. (Ive been doing it and I havent noticed my animals despawn yet. Though I havent really had any use of them because Im getting plenty of resources from all the innocent animals Im slaughtering :3

I have done this (breeding only 1 or 2 pairs at a time while slaughtering massive amounts of wild animals). For example, I have hit 30 experience three times already just based on the slaughter of passive mobs... and they are still despawning from enclosed areas. I'm playing in the tutorial world, using the initial tutorial area as a large "pen" by having closed off the tunnel to the castle and ensured that the walls around the area are at least 3 high. Animals do spawn in that area when I'm there and I usually breed 1 or 2 pairs each time I'm getting ready to leave. Just before I leave to go mining, I count the animals in the area before I go mining and when I return, the area consistently has only 1 or 2 animals left in it. If it were just sheep going missing, I'd blame wolves; but it's all types of animals that disappear. They are not "invisible" - they are just plain gone. Meanwihile, the original animals that 4J put in their farm pens are still there.
I thought that maybe the "key" to it all was in putting a roof on the pens; but then I lured a pair of black sheep into the area in front 4Js farm (which is fenced but has no roof) and bred them and then left to go mining. When I returned they were still there even though the ones in the main tutorial area had disappeared. Similar events are also happening in my 1.8.2 world; where I had been only able to keep 1 cow, 1 pig, and 5 chickens. After several days of successfully keeping them in pens, the cow respawned outside the fence (which was double high) when I re-entered the game the other day and wandered off. Some of the chickens have simply vanished.
It all really makes no sense... but it IS happenining and happening to far to many people to be anything less than a bug.
Its not that their just de-spawning, they are also re-spawning. I am 100% sure.
My world is 98% water. After the patch, I kept getting massive amounts of animals spawning on my island. So I thought, awesome 'im going to trap them. I encased them in a building thats 30x15. I had four sheep, seven pigs and three cows. Animals kept spawning outside of the building (the island is only 45x55). So I got curious.
Took all the grass off the island and made a grinder with spawning pads for passive mobs just like the aggresive mob grinders I have. And guess what, constant supply of animals now. It works just like my agressive mob grinder, I just had to change the grinder a bit. Now i'm not complaining because I love mob grinders, but I was really looking forward to figuring out the breeding, but there seems to be no point now.
So 4j is this a bug, or did you change this for the xbox for some reason? And thanks for the update, it has pulled me back in.

I was up all night with a rusty hammer, trying to build a fence around these magic beans my dreams have gathered.
dunno if how my farm is built has helped me to not lose my animals, but!
i have a pen for each type. 2 fence high. each one is connected, so there's a row of 4 square pens. i also built posts on top of my 2 high fence and put a roof on it. also it's RIGHT outside my house. again...i dunno if my set up has helped to stop despawning, but it hasn't happened to me at all.
This isn't a de-spawning issue per se but I built a small enclosed area to breed some pigs (used stone bricks and glass panes for the enclosure instead of fences) and when I had two pigs breed, the baby pig actually spawned OUTSIDE the pen. The pigs were near one of the walls and it caused the newly created baby to glitch outside the wall. Like it passed through the glass pane. I think I'm going to wait to start any kind of breeding farm until the next patch anyways.

I was thinking about trying an underground pen next.
