So I looked though all the bugs but didn't find anything about this, but i started to build an underground tree farm and work great till the tree spawned with no leaves. Now you would think this wouldn't be a big problem but the game still thinks the leaves are there and can't be destroyed. Does anyone knows how to fix this, since I'm a underground tree farm noob.
That is a new one on me, as I have never had that happen to me. All I can say is pretty much a good farm has decent amount of space/spacing as well the height needed for one to grow.

I have seen one or two trees with very little leaves on. Quite tall aswell, about 15 blocks. Strange.
The weirdest thing I saw last night was a tree growing grass blocks. (Dirt with grass on). It seemed like these blocks were in place of some of the leaf 'blocks'. There was leaf blocks on the tree aswell. Strange.
It's a visual rendering glitch. Its been brought to the attention of 4J in the bug fix thread but they didn't care I guess. If you place and remove a torch the leaves should show up.

OP: I don't think there is a way to fix it. Sorry. I suppose you could try setting the invisi-leaves on fire or something.

The leaves probably didn't spawn yet. Happened to me loads of times.

The grass blocks you're seeing in the trees have likely been placed there by endermen. I find they do the strangest things with those blocks they carry around.
This has happened to me before, as you found out placing any type of block and destroying it will make any leaves adjacent to the block you placed and destroyed appeared. I think it is a combination of a lighting glitch (inadequate lighting) and by solid blocks being in the forming trees "bounding box" I had this happen to me on the surface before, annoying as hell especially when you get an invisible giant tree...

Makes sense. I'm seeing more and more blocks affected by the lighting glitch in world's generated after the bug fix... and I seem to be getting more and more larger and larger trees sprouting in my surface tree farm area. I planted the saplings 7 blocks apart and very rarely had issues. Now it seems like all the trees want to merge together all the time. I wonder if they've up'd the frequency of the ticks that grow the bigger trees.

Perhaps they did, The problem with what i did is i put one underwater, which started this i believe.

Yeah, I've never tried underwater. Underground now I tend to use the birch (white) trees rather than the oaks. The birch don't grow outward laterally, so they don't collide with the walls as easily. I have noticed, though, that I seem to be getting more of the taller birch grown than I did before. I wonder if this it somehow an unintended by-product tied to the increased spawning of the passive mobs.
Hmmm... all of these question and no answers, i use the oak and that snow biome wood (name escape me), maybe it has to do with leaves patterns, these needs to be tested.

I'm afraid not. It happened to me while there was 4 torches around the trees. Only by removing and replacing them did I get the leaves to render.

But this is not the problem, trees are spawning with lighting error leaves.
