I biult a couple of pens, with a cow in one and a sheep in the other. I saved and exited the game. When I reloaded the game the animals were no longer in their pens. Is this expected behavior.

This is an issue that I've been trying to get a real handle on. Were the animals still inside the pen, only invisible? or were they gone from the pen entirely? One way to tell is to use a flint and steel inside the pen randomly burning the area. If you get an animal drop (steak, leather, or wool) then the sheep and/or cow were in the pen, only not visible. If there is no drop, then the animal is missing.
I have witnessed times when animals have re-spawned upon re-entry into the game just outside the pen they were enclosed in before exiting the game... and then they just wander off. I have also had wild animals spawn inside pens... and wild wolves spawning inside a sheep's pen will kill the sheep. I have just reported this on the Official Bugs List as part of an ongoing conversation with 4J Steve that started with "invisible chickens" laying eggs inside a pen.
ETA: I should add that there are also a couple of "legitimate" ways in which animals escape a pen. Endermen have been known to either remove critical dirt blocks or add dirt blocks near fences that enable the animals to walk out of the pen. In the case of the animals respawning outside their pens, this has been a first-hand witnessed event as I myself have intentionally saved and exited the game while standing next to the pen and, therefore, spawned back into the game next to the pen and literally saw the animal respawn outside the pen and walk away.
The "invisible chicken" incidences that started the coversation are a little more ambiguous (although several people have reported similar happenings). On two occasions (and on 2 different seeds), I noted "empty" chicken pens, only to witness eggs appearing seemingly out of "nowhere." I personally have not been successful repeating that issue; and 4JSteve indicated to me that he was also not able to replicate the problem at that time. However, other posters have continued to report eggs appearing in empty pens and have said that they wound up with drops from their missing animals by randomly firing a flint and steel inside an "empty" pen. My current theory on this is that the "invisible" mobs are all related to some sort of lag (since people are also reporting being attacked by "invisible" hostile mobs); and the dissappearing animals after an exit of the game are due primarily to respawning outside the pen itself.
I have this happen too. I have pens with 2 sheep, 2 pigs, 2 cows and 8 chickens; and when I move far enough away or reenter my world the game sometimes puts 1 ot 2 of them outside of the pens. Herding animals is frustrating to say the least. I had both of my pigs disappear entirely, never to be seen again.
I only have a chicken coup as keeping the other animals is pointless atm. Ive never noticed any chickens go missing but its possible as I have a crap ton in there :3
So, this is not expected behavior. But, I think your saying their is no reliability in keeping animals in their pens at this time.
Yes, that's essentially what I'm saying. I've reported it as a bug since I don't think it should be "expected" that penned animals might respawn outside their pens or have other wild animals spawn inside the pens. However, I haven't tested whether doing something like double fencing the pens or putting roofs over the pens would make a difference on the respawning issue.
From the perspective of endermen removing and/or placing dirt blocks, that is an expected behavior. Fencing on wood rather than dirt will prevent endermen from removing the blocks underneath the fence. Placing a roof on the pen such that the space is less than 3 blocks tall would stop endermen from teleporting into the pen and piling up dirt blocks inside the pens such that the animals walk out.
