There are several. I have been playing it for a while now trying to find the third wither skeleton skull. I will loo for my list and upload the coordinates I have found so far. :-)
I have coordinates for the end portal and a nether portal that puts you right in the middle of the nether fortress, if anyone wants them.
1. The enchantment building (library) in town has a box in the back corner atop the bookshelves. Just jump up the bookshelves to your right (as you come in) and turn left, keep going up to the highest one.
2. What I like to refer to as the "water pit of doom" actually has a corridor at the bottom that leads to a treasure chest. It is more easily accessed by going to the edge of the water closest to the building (at the edge of they ring-shaped walkway around the waterpit 'o doom, and make a stairs up to it with blocks or whatever. Then just use a button or lever to open the iron door.
A button takes less materials (some wood) and there is a pressure plate inside, so you don't have to worry about being trapped.
Once inside, there is an iron trap door in the floor. You can use a lever or whatever to open it and just go down the ladder to that corridor to the chest. you may want to have torches on hand in case it's hard to see down there.
If you decide to take the wetter route, you may want to have a potion of night vision first. The first time I dove in I couldn't see the corridor, freaked out and died. I'm not sure if the water will push you into the corridor or not, hence the need for a night vision potion.
