My house is in the middle of the map and I want to make a railroad going in each direction. Here are my issues with trying to plan this railroad:
If you just leave it flat on the ground then chickens etc will walk across it, occasionally blocking your path and if you travel at night you may be in danger from bad mobs.
You can build a fence on either side but that will take a tooooon of resources. You could build it underground but that would take forever to mine and would be a huge hassle.
You could have it flying through the air but again, lots of resources and it's kind of ugly.
So what do you guys do for long distance railroads to make them not ugly and to keep the mobs off?
Doing it underground is a great way to get resources. However, I would do it underground, in the air and on flat ground. Just build it as you get the resources and when you have the time.
I split the difference by making it only 3-4 blocks above the ground and followed the countours of the naturally generated land. At times it took quite a bit of extra resources on larger hills (powered rails both up and downhill, if you intend to ride it back). It looks quite nice with pillars spaced out occasionally, and maybe a few staircases or ladders for ease of access. Having it raised will prevent that annoying sheep stopping you dead in your tracks, and will also keep zombies from swiping you mid-ride.
I do it underground, and here is why.
1. if you light it up no mob's, and no grass so no passive mob's.
2. While making the tunnel you often stumble across valuable resources, even more so if you do it at diamond level (12-16)
3. I used TNT about a stack and a half and that went from middle to all the way up north, and provided a perfect 3 x 3 tunnel for a return track as well so you can set up an actual subway system if you so desire.
4. working underground you can work round the clock to finish the tunnel.
personally, I did mine literally at bedrock level, and I did so because that way the subway system that goes to all important sections, dessert, snow, etc, etc. are connected to my main system that leads me right to the vault, making staying organized and getting supplies for building that much faster. And being at that level the possibility of random players finding your system is less likely.
