My friend and I made a Music Disc Farm. It looks like this:
The Skeleton and the Creeper are both trapped. The skeleton can see me, so it shoots at me. It's supposed to hit the Creeper, but all the arrows end up going straight down, hitting the block the Skeleton is standing on. I've tried it numerous times.
What's up with this? Is it a bug that's going to be patched in later versions, or what? The arrows shouldn't be going straight down, when the Skeleton is looking directly at me.
I currently collected 6 Cat disk's and 3 13 disk's before i got bored, i went out and searched for a creeper and skeleton to spawn close together however, not by use of a trap.

I've tried that quite a bit, but with my landscape, it's so hard to get the skeleton to shoot the creeper... there's so many weird hills and stuff, I'll either fall in a random hole and the creeper will follow me, or some other creeper will fall off a cliff and land on me.
drop craploads of mobs down 24 blocks into a 1x1 space so they only have half a heart, then make a window in the 1x1 space so they can see out, but not move, then run past the window, the skeletons will shoot and kill half the mobs in the small space resulting in several records, that's how i got a double chest full of records from my mob grinder
Incorrect. I did it at night. I just built a short glass hallway above-ground. It has two traps, but I cover one up momentarily. I lure the skeleton in first, and then cover his hole up. Then, I get a creeper to follow me through it, and he falls into his own hole as well. I cover his hole up.
I then have a skeleton (which will stay there forever, until the area needs to be loaded again) and a creeper trapped underground. I have my own hole I can fall down into, where the skeleton and the creeper can both see me. The skeleton shoots at me, but the arrows hit the block in front of his feet, instead of passing through the empty block in front of the bow. =(
Why not try using a wooden fence instead of a block? maybe he will be able to shoot if there's less mass to interrupt him?
At this point in development, the hitbox for the fence counts as a full block. I think it was 1.7.3 or 1.8 where the hitbox for the fence was made into a half block.

No, I don't think so. Me and my friend were making pens for our wolves and I remember i could only hit the actual block when I was aiming for the post.
Fence post is the way to go on that one. I was having trouble, so I watched this guy's video, sorry can't find the link, he was using fence posts between the mobs. Also he was one block lower than the mobs.

What happens when the skeleton kills the creeper though?
