I dont know why but sometime my crops disappear...
-Is it because of the animal who walks on my crops? If yes, what is the better way to make my garden more protected? Or is it just a glitch?
They spawn on grass and dirt blocks. If you don't want animals spawning in your crop field, replace any unused grass or dirt blocks with stone or wood. Whatever block has crops on it, animals won't spawn on.

Place fences around the corps to prevent passive mobs from coming in. Also, place torches surrouding the general area of the farm to prevent hostile mobs from spawning. Also, replace the dirt/grass blocks that AREN'T tilled.
You can also add a glass roof that are connecting the fences, unless you don't like the look of it. You'd then replace the fences with another block (stone, etc).

The problem with a stone 'fence' is that mobs can jump over it. That's kinda the point of fences. A fence block is 1.5 height whereas a stone block is obviously 1. Even with a roof, a spider (which only needs a space of two blocks wide and one block tall) can jump in. Chickens and pigs (both which only need a one by one space) can get in as well. And pigs are usually the most problematic for crops.
Make an underground farm with a glass ceiling that reaches the surfaceAnimals will spawn if it is lit and has grass, btw. So any grass you don't want, replace it with cobblestone
you dont need to replace dirt/grass blocks i live on a man made island and they never spawn anywhere near my field occasionally on my lawn but thats it

Make a green house out of glass.
Then surround that greenouse in a fence.
