While it is not technically a glitch, my suggestion is that the ability to use a bucket to refill your oxygen underwater should be removed, and water breathing potions should be required instead. This could be done by increasing the time it takes to refill your breath bar from 1 tick to 5 ticks.
To allow the player to breath underwater earlier on in the game (pro-nether), I suggest that the pufferfish should be able to be crafted with a fermented spider eye and a redstone dust to create a "cured" pufferfish, which, when eaten, would restore 3 full hunger pieces and give the player the water-breathing buff for 4 minutes.
I am suggesting this because there's almost no need for water breathing potions other than the fact that you don't need to bring a bucket down underwater with you and use it every 10 seconds, or more with the Respiration enchantment.
The reason this is possible is because when you use a bucket it removes a water block and it takes at least one tick (as applied to the rate of water spreading, even one game tick is enough though) to fill back in; the same is also true when you place a block like a torch, and while they could easily prevent you from placing torches underwater (just as you can't place mushrooms in a bright area or sugarcane not next to water) there are other blocks that can be used (any block that isn't a full cube, solid or otherwise); to really fix this would require changes to water mechanics (i.e. water fills in the "space" around non-full cube blocks) which would also ruin the use of signs to stop water from passing through (I don't mind but many others would).
Water breathing still has advantages over this hack; you get up to 8 minutes of uninterrupted air so you don't have to stop to replenish it every 10-15 seconds, which is particularly important if you are fighting mobs or trying to mine (less of an issue with Aqua Affinity but if you try to mine into an underwater obsidian base or something it can still be tedious). Compare to Fire Protection armor vs Fire Resistance potions; the latter gives you full immunity to fire and lava damage for up to 8 minutes, while armor still allows some damage through and wears out/needs to be repaired so while it is easier to get it is less useful for long periods.
Your solution is also worse IMO; 4 minutes of water breathing? That's actually a minute longer than a non-extended potion, and I presume it is unstackable as otherwise you'd be able to carry over 4 hours of water breathing (and food) in one inventory slot, with the only limitation being how quickly you can eat other piece (full hunger), and otherwise you can still carry enough for a good amount of time underwater (e.g. half of your inventory is 18 slots, times 4 = 72 minutes).
I don't see this as a big deal. As it has been said this bug slows you down to stop and do it every time, and is easily done with any partial block like a sign or ladder. I mean I guess they could change the check for refilling air from 1 tick to like 5, which would fix it for torches and buckets. But if it won't fix it completely why bother with a half measure?

And if you had an entire inventory slot full of golden apples you'd have 320 seconds of Regeneration II.
My point being that pufferfish are pretty difficult and tedious to get. On the subject of the length of water breathing, there are likely not many people who actually USE a non-extended potion of water breathing as redstone is extremely cheap and the player will likely have lots of it by the time they get a brewing stand.
