Hey Xaero!
You ninja'd again before I could report the same; chunks disappeared(1.8.9). Is there a way to recover the chunks that had been loaded in b1.4 and disappeared in b1.5? I had backed up a copy of XaeroWorldmap folder but it seems as if the format might be different... No problem if they can't be recovered, as I can just explore again and I've already installed b1.6.
To All;
Xaero actually came to the server I hang out, checked the unique/odd issue I was having and FIXED it promptly! This guy's a genius and a hard worker. So impressive <3 <3 <3
Unfortunately there isn't a way to recover these regions BUT any older versions of the files will still load by the new mod version. Just not the other way around.
Also, thank you for the kind words!
For some reason the game keeps crashing when forge finishes it's long loading system thing. I was able to load up the game before but not it crashes. I don't know If it's the minimap mod or the world map mod. I don't have the patience to wait for it to load again just to see which mod is crashing (For me it takes a while to load unlike some people). I know it's one of your mods because the only other mods I'm using is NEI with JEI and it loads just fine with without your mods and the (most of) the crash report is just stuff from your mod as well.
If it actually isn't your mod for some reason I'm very sorry for wasting your time.
I wanted to avoid posting crash reports but if you need it here it is:

Have you been downgrading the mod to an older version and then back to a newer version?
Google "how to enable file extensions in File Explorer" if you haven't already. After you have enabled them go to .minecraft/config and move xaerowaypoints.txt out of the folder (not the xaerowaypoints.txt.backup one but the normal one). DON'T delete it just in case (unless it's empty, which is probably true).
Open Minecraft and check if you still have all your waypoints. If not, put the xaerowaypoints.txt back in the config folder and move xaerowaypoints.txt.backup file out of the folder instead. Test again. Let me know if this helped.

I used to switch between an older version and a newer version of the minimap when I would play witch 1.8 and 1.9.4. I hardly ever use mods now because I usually only play multiplayer. (I see there is another update for this 1.10.2 version. I didn't bother with it because I was doing this. I'll update it the next time I open the game. If you care at all.)
The text document wasn't empty. It was just a bunch of letters and what-not... Oh! Those are waypoint names with coordinates... Well I'm slow..
I opened minecraft and saw my waypoints are there.
I didn't have to remove xaerowaypoints.txt.backup, removing xaerowaypoints.txt worked.

Glad it worked
It's weird that it wasn't empty. Are you sure you still have all your waypoints?
I should probably make the mod ignore this exception though.

I don't really play single player at all anymore. So I don't really use mods for them. Before the game was crashing I was playing on this server. All of the waypoints were there. I don't know about the single player worlds though...
Here is a screenshot of the contents of the file. I would also have a screenshot of the waypoints in game but what proof is that? (Too impatient like I have mentioned in the other reply.)
* Upgrade to Minecraft 1.11.
* Compatible with Xaero's Minimap/Better PVP version 1.11.4 and above.
* Fixed rare random crash.
* Fixed automatic updater (Patreon reward) not working correctly with jars that are not directly in the /mods folder.
* Fixed automatic updater (Patreon reward) not working for renamed mod jars.
* Updating the mod manually will now also open the correct jar folder if it's not the /mods folder.
Right now I'm using the World Map and Minimap for minecraft 1.11, i'll post it here if i see any bugs or problems
EDIT: I installed the minimap first then later the world map and I am seeing my waypoints in The End even when I'm in the overworld. I think this is from the minimap because the world map doesn't have the waypoint feature.
First, let me say that I really like both your minimap and word map mods. They're much better than anything else comparable I've tried.
That said, I recently updated to the Minimap 1.11.4, and my waypoints no longer show up in the world map. Presumably because I'm playing Minecraft 1.7.10 due to mod restrictions (Gregtech, Railcraft, etc.) and thus I'm still playing with world map 1.6. Can I safely downgrade the minimap to 1.11.3? Or, better yet, are we going to see an update of the world map for Minecraft 1.7.10?
Unfortunately there isn't a way to recover these regions BUT any older versions of the files will still load by the new mod version. Just not the other way around.

Is there in anyway that this will break a 100% vanilla survival server that gets 3 players on at most?
This mod is client-side (isn't this obvious?) only, so no.
