Report to Flan's mod author. If you try to craft that recipe, you will crash and lose your items, potentially the world too. Then enable the override config in HEE, that will delete the broken recipes so they can't harm you.

That was a design decision, the mod modifies a vanilla feature so it should be easy for players to learn that, especially if they are in modpacks with hundreds of mods. So whenever you gain knowledge about something End-related, you get a notification that the End is not the same as vanilla, and then the player can choose to either learn more, or ignore it - as an item, most people didn't know such thing existed, and were surprised to come into the End and die in 10 seconds, having no idea what happened.
The player also has the compendium "with them" all the time, so they don't need to manage their inventory whenever they want to go into the End. It makes much more sense with the discovery system, which replaced previous observation system and writing down information on paper.
I understand the decision, it's just one I still don't agree with.

Single key for 3 functions, no conflicts between them because they would all operate within different contexts.
Maybe that will happen one day. I might try to suggest it to Dinnerbone, because why not.
But it worked fine with your previous version... Does this means that HEE will be incompatible with other mods that mess with the End?
It has always been incompatible with mods that mess with End in that same way. Mods like Natura, which adds clouds to the End, work fine. Maybe the previous version looked like it worked, but it didn't (unless chromaticraft changed something), it just didn't crash but effectively it was like if HEE wasn't installed.
If you have NEI installed, please redownload the mod, this was a general issue with all items from HEE. Did you try to get the Knowledge Note from creative menu? That one won't work because it's missing additional data that is only added when it spawns in loot chests.

I have some Endermen heads in my inventory that cannot be moved or deleted using the latest version of the mod. When ever I left or right click on them it opens the compendium.

I know, that's why I used words like "would" and "could" in the entire post.
Getting an error with the most recent version saying that I am having a "defective recipe".
However backdating HEE to 1.6.2 allowed me to launch it together with my pack... so is there just a mod of mine messing up and is there an easy way to fix it or do I really have to update all mods 1 by 1?

You can enable override in the config, which will remove the broken recipes from the game (since they can cause item/world loss) and enable logging so you can find them and report to the author of the broken mod.
