Recently, I have been having trouble uploading skins. I made them awhile ago, and they worked fine. I have done nothing to them, and recently none of the skins that i have made, or any of the skins in the MCSkin3D directory have worked. I cant upload them to minecraft at all. Also, I suggest adding a "mirror" tool, in which you can transfer everything on one half of your skin's head/ or whatever to the other side, making it symmetrical and not having to copy it over by hand.
Not a bad idea - will probably follow the Selection Tool.

When i try to upload the file through MCSkin3D, it says, "upload successful", but my skin is unchanged. When I try to upload it manually through the profile page, it says, "an error occurred". However, if I open it up in another image editing program and re-save it, it works fine. I think something might be off with the file-format saving.

I have figured out when you upload a skin with 256 colour in minecraft.net, it works fine. If the skin has 16,7 Mio. colour, it don't works (minecraft.net throws an error). When you use the upload from mc3dskin it says 'upload ok', but if you look on the skin on a server it has not worked. Perhaps you should make a function to reduce colour to 256?

Minecraft.net accepts full-color skins, it has nothing to do with 256 colors.
Both of your questions are the same issue; recently, Minecraft.net changed their PNG upload code to deny any PNGs with metadata. This is dumb, because they compress the PNG and remove metadata anyways. I had to work around this in the latest 1.4 beta by putting the metadata after the IEND tag. Try the latest 1.4 beta (http://alteredsoftworks.com/mcskin3d/betas/mcskin3db_1_4_0_209.zip) and re-save your skin with it, and see if that works.

This should fix your depth buffer and pony-missing issues.
Use the buttons at the top-right to uncheck parts of the body to get a better look at other pieces.
