I highly recommend looking for a program called MCSkinEdit.
That and looking at this site http://staticchic.com/ to see if anyone is already making something of interest to you or perhaps willing to do requests of what you are hoping to design.
So, people realy like 2D drawing.

This is really cool! If I were you, I would work on making support for uploading the image file directly from your computer onto the site so you could work with it immediately without having to upload it to an image site.
I would say that the interface is quite annoying, and really hard to get the view control in your hands. I really think it is easier to just use MCSkinEdit as there's no fussing with the view, since the skin is unfolded into a 2d layout.

I think you should list the controls on-screen, in the background, in a corner... somewhere.

It's definitely a pretty good concept.
Especially with a rotatable 3D model.
SkinEdit will probably remain a favourite, but this is still awesome.
And it's great for those who want to skin without downloading a program for it.
Would you consider adding in a larger version of the flat image on the side that we could draw on, too?

right click, it's "inspired" in the game.
left click draw
middle click copy(pick) a color
right click erase
Also try double right click.
If it isn't working, let me know, I'll fix it.
