I've been using GIMP to put transparency on my texture pack, but for some reason, no matter what I do, after I save, the file clearly shows transparency where I applied it, but when packed up and put in the folder, when I select it, it just gives me the default textures. Is there something I need to do? All my other texture packs work normally, but if I try to add transparency, it doesn't get anywhere near it.

the only thing I can think of is make sure your backround layer, if you have one is transparent. Or just delete it because when you save a png it flattens the image anyway.
I bet it's because that the code doesn't read the transparency from blocks that are intended to be opaque. In other words, the code would need to be altered in order to prevent this. I could be mistaken of course, there might be other ways around it that I am unaware of.
Okay, ignore my previous post; I just tried the terrain file you provided and it worked just fine. The issue might be that the texture pack system in Minecraft is rejecting your pack for some reason. Try replacing the terrain file the old fashioned way.
C:\Documents and Settings\YourName\Application Data\.minecraft\bin (If you can't find application data, then go to Tools > Folder Options > View and turn "Show hidden files and folders" on.)
From here, open the minecraft.jar file with a program like WinZip. If you don't have that, download 7zip at http://www.7zip.org. From there, you just drag your terrain file into the window showing the contents of minecraft.jar. Make sure you back up your original terrain file first if you don't have the original already.

I wouldn't mind getting the updated version of it, but it still wont solve the problem that all other textures I try to make end up this way too.
Yes, I'm aware I forgot the transparency on the window and the mob cage...
Edit: Just tried deleting chunks from terrain.png in Photoshop and transparency is supported on everything, it seems.
You're probably just overlooking a little detail.
Transparency might not work on grass tops. I dunno lol
