The only way to do this is to use Optifine's Custom Entity Models (CEM) method. You can find information about it in the Optifine Docs. It cannot be done in vanilla Minecraft since boats are entities, not blocks or items. (They're only items while in the inventory, not while in the world.)

From what I can tell all of the boats share a single model.
You wouldn't use .json for this since it's an Optifine feature. Instead you'll need to use the .jem format. Again, see the Optifine docs.
But to answer your question, the .jem files would go in "/assets/minecraft/optifine/cem/"
