Also I am using optifine.
Are you sure that the packs you're using actually change the clouds? Most packs just overlook that particular feature because a lot of players just turn clouds off anyway. There's a long-standing render bug associated with clouds, so a lot of serious builders turn them off.
I suggest giving my pack, Sanity, a try. It DOES alter the clouds (although they're not very good and need a serious revisit) but it's a good way to see if it's because the packs you've downloaded lack clouds, or if there actually IS a problem.
The one you are looking at there is dramatic skys. Its mostly about the clouds and sun. As you can see the sun changed but clouds have not.
If you mean that you're missing the skybox (which is different from what Minecraft normally has as clouds) then there are two possibilities.
The first is just that you don't have it enabled in Optifine. Even if you're pretty sure you have it enabled, go back and double-check. Optifine has a mind of its own sometimes. If you get better skies enabled, you should also disable "clouds" to remove the blocky things you see in the sky and only view the sky box's clouds.
The other possibility is just that your computer can't handle better skies. I don't know what your machine is like, but a skybox can take up more texture memory than the rest of Minecraft combined! They're pretty intense when it comes to graphics in Minecraft due to their huge resolution. You can try checking your game output to see if Optifine is skipping over sky textures to keep your game from crashing due to an out of memory error.
