I suggest keeping your source files in a separate folder on your own computer. That way if you need to edit or revisit them you have the original layered versions. I do this, and believe me it's saved my bacon more than once.
But for the pack itself it needs to be what Minecraft is expecting. All image formats are not created equal and Minecraft really only understands .png files.

Not possible. Every file in a resource pack has to be the exact type of what it is replacing.
