Is there any way to make it so that all of the blocks are on one file, so that it's easy to edit?

About biome shading, could one make a gray texture, then add little bits of yellow to the highlights and blue to the shadows? Or would this not work b/c the color shader adds equal saturation per luminosity.

Yes, that's possible. Quite a few packs do that, to my knowledge. I'm pretty sure it works will all biome-tinted block textures, but I'm not sure about items.

Yes, you could.
Biome shading works just like the multiply blend mode. I use a some selective color in Lithos' leaves and grass to avoid the flat monochrome look.
Any of you GIMP users know a more accurate way to increase/decrease brightness than using brightness/contrast? I just want to increase the brightness of all pixels in an image by a set number, but brightness/contrast affects lighter and darker colors differently.
It'd also be nice to have something like 'colorize' that affects all colors the same, instead of applying less saturation to lighter colors.

It's not possible on an RBG screen. Think about it, the apparent brightness of a color at maximum saturation varies depending on the color. For instance full saturation yellow looks a lot lighter than full saturation blue or magenta.

After months of non-work, I finally sat down and did this. I may want to make it a bit browner in the future, but I just went through every single of the 46 files to change those 'dirt' colours.
