I can't modify the glass block. I_have_modified it in photo shop and in game, I'll hold the new modified textured block. Once I place it, it places a vanilla glass block. Same with the plane. I modified the iron bars fine.

I'm guessing that you've got CTM in there somewhere. Search your pack for a folder named CTM and delete it. Chances are that will solve your problem.
How are you trying to change the textures if not with a Resource Pack? Just adding textures to the .jar won't work at all.
Actually... that might be your problem now that I think about it.
That's all I'm doing. Like when I modified the iron bars I only want them to be 1 pixel thick so I deleted a row and it worked fine. Then I got a resource pack that had made specifically clear glass and I copied the two png files into my resource folder of blocks. And it showed the correctbblock in my hand then went vanilla when placed but the iron bars worked fine.
I had modified some of the other blocks so I then copied and moved every png but the glass plane and block files into said downloaded resource pack and that worked but I want to know how to do it myself :-D
Are you using Optifine? Optifine will apply CTM to some blocks in the default texture pack, and will still apply the CTM if you don't apply CTM yourself.
Also, you should never directly edit the files in the jar. Always make a separate resource pack to edit.

I am using optifine but on the most basic settings for performance (pc is Vista from 2008) but when I use the resource pack that I found I didn't change any settings on my optifine. Even if I switch back to the original that I had modified it still shows the modded block on my hand and inventory but vanilla block once placed, but the resource pack version of clear glass works fine. I can't figure out what they did differently

When optifine or mcpatcher is added into your minecraft 1.6.2 (or other version) jar, It adds connected textures for several blocks, glass is one of them.
Here is path step by step. Just delete (or rename) the glass and glasspane.properties files and the ctm wont activate.

Anyone can use the textures/images in the pack however they want. I hereby forfeit my rights to the pack known as "clean pack"
