Well, there aren't 100% made for texture pack tools, but you'll see that 99% of people either use Paint.net, Gimp, or Photoshop. They can go to any resolution, it's all dependent on canvas size.

When I use Paint, it says that I cannot keep the textures for terrain clear, so I did that.... but now things like wheat have white all over the sides of them.... This really bothers me a lot.....

It's because Paint does not support transparency. Try using GIMP or Paint.net (different program than Paint). Personally I really like Paint.net which can be downloaded here: http://www.getpaint.net/
Yeah paint is not a good program to use at all. Download Paint.net like everyone else has said I also have a pretty good tutorial on how to use it on my youtube channel.
