Also trying unchecking and rechecking all the mod boxes and re-patching. Sometimes when I update Minecraft or switch between a lot of packs I have to do this.
For those of you seeing the opaque glass, either you haven't used McPatcher, or you're using Optifine. For whatever reason, Optifine doesn't support the betterglass mod, so you get glass that looks strange. For me, this pack gives me glass I can't see through (panes are invisible, though), and with Misa's pack, I just get glass with borders.
I do have one error, though it could be just Optifine's fault (again). Using "Betterskies" will give me a "Missing texture" sky, that is, the sky uses the "missing texture" icon, and becomes completely white. Disabling it gives me a rather nice looking sky, however.

How are you disabling the "betterskies" feature? Does it still look like my sky afterwards? Are you using it with MCPatcher, or with Optifine? I hope I can help somehow!

I myself use Optifine, as my PC just can't use the pack without taking a substantial FPS loss and becoming choppy Actually, when I use McPatcher, it seems to run at a decent speed! Nevermind about the strike-through stuff, haha.
As for disabling "Betterskies", I believe it's under Video Options - > Quality. In there, there are quite a few features of McPatcher that you can disable at any time, such as custom fonts, custom biome colors, BetterSkies, and Connected Textures. Sadly, it looks nowhere like your skies, and reverts back to Minecraft's normal sky background.
I've also found that by disabling Connected Textures, the glass panes become opaque. This is still with Optifine, and not McPatcher.

Generally (from what I can see), Optifine is more towards people who have slower computers, as it helps increase FPS. It also includes a bit of the features from McPatcher, such as support for HD packs. Most of the time, Optifine will be able to render texture packs almost identical to McPatcher. I have heard that sometimes it isn't nearly as good as what McPatcher can do, and some features aren't quite compatible with Optifine yet (such as better glass, the blocks become completely opaque). I would assume more texture pack makers would probably lean more towards McPatcher, since it's more for things looking great, as opposed to speed and performance tweaks like Optifine is (of course, some of this stuff I could be wrong on. This is all based on personal experiences, and occasionally glancing through forum posts).
When using McPatcher, I ran into no trouble at all, once I got everything set up (I use MultiMC to run minecraft, which is a multi-client manager program of sorts). The skies showed up just fine, and the glass blocks are partially transparent, just like the screenshots on the first post. I also do not suffer near as much slowdown either, compared to vanilla minecraft's way of loading up HD packs now (of course, my FPS isn't as good as Optifine, but it's playable, and still runs smoothly).

Beacon blocks are completely opaque (don't know if this is an error or not. Outer parts of the beacon are made of glass. Not sure if BetterGlass applies to beacon blocks or not, so this may not be an error with the pack. Should be able to see a little ornamental block inside)
During the night-day transition, I get a bit of a skip as it loads up the sky, though this could just be my slow computer.
Nether quartz ore, redstone blocks, and some other 1.5 items have no texture at all (they remain as purple blocks).
A couple of textures do not show up if the connected textures mod is not used (planks, cobblestone, and I believe grass tops are a few). Instead, the default vanilla textures are shown.
No I didn't, make sure you've patched minecraft with the latest version of Mc patcher!
