Transparency isn't going to be changed, it's been stated before in this thread. I have never had the rubber tree issue, so maybe try updating the TP. Be careful of double clicking the search bar in nei. If you double click it is searching your inventory which grays out every item in your inventory that doesnt match the search terms. To fix this double click the search bar again.
If you look in the rolling changelog, mfr rubber trees were an issue and are just now fixed. That wasn't the nei issue I was having, it was when I typed b in search without typing or touching anything else..it's fixed now, not sure what was causing it.
The gui being transparent isn't the problem. The pages which you put into the gui being transparent, was the problem I was speaking of.
I might change some of the ores around at some point - I already changed copper and tin awhile back, whereas most of the others are just recolours of the original iron ore texture as you stated, although this isn't a priority atm. As for the diamond and emerald blocks, I have no plans to change those any time soon as I honestly don't want them to just be recoloured metal blocks, and transparency simply wouldn't work with them as they don't support it.
As for the ingots, I personally, as do many others like the fact that they are uniform (as are ingots in most texture packs). Rotating/flipping some of them would ruin the consistency IMO.
Regarding the bricks, everyone has different opinions on how bricks should look - I don't personally see how the ones in the current version of JSTR could be improved. They are scaled similarly to the vanilla ones, have randomizer support, and blend well with most other blocks.
Soul Shards - The blocks (i.e. soul forge and cage) actually do have textures, but the item sprites are still the default, for the simple reason that none of us really like making item sprite textures - A lot of the items throughout the pack still use Faithful textures for this reason, although I try as best I can to modify the most out of place looking ones so they fit in better.
Ruby & sapphire ores - I plan to deal with this mismatch at some point, I already tried using the item texture on the ores, and it TBH looked awful, so I might just end up using recoloured versions of the JS emerald textures for them (like I have for the GregTech ones).
Crude oil & oil sands - Textures were made for these, and they are in fact included in the pack, but for some reason I can't get them to work at all.
XYcraft ores - I agree with you on how the ores look quite bad, but due to the way these textures comprise of an overlay on the animated part, there's no really elegant way to make them fit in without losing the glowing, animated effect completely.
Finally, as for the armors, again those are John Smith originals (at least for the diamond and iron), and it's not a priority to retexture those over the many missing textures we have to get done.
Fiddled with this tonight, not 100% on it, but at the very least it's a placeholder:

Does anyone know how to fix the clock and compass so that they show the dials?
EDIT: Figured out the issue. Stupid Minecraft seems to not cache the texture pack properly on startup. Basically you just gotta switch from the TP to get everything loaded properly. Then the dials show.

That Wither texture is a combination I put together of the wither skull from the JS pack, and the body of the Wither drawn by SilverLimit, intended for the Summerfields pack (though I believe not included). I altered colors, and added the glowing, but I should really give credit for the base pixel art. Sorry I didn't mention it sooner.
Looks as though we need to take another look at Twilight Forest. Tower Keys are invisible at the moment. Some see through blocks in Dark Towers as well, though I'm not sure if they're intended that way or not due to the nature of the bloody places. Unfinished content and all that, hmph. Regardless, just thought I'd let the appropriate folks know!

You need optifine, I believe. Also make sure the hd fonts setting is enabled in optifine.

They added in HD font support for vanilla, but it doesn't read the properties.txt that the font needs to be spaced correctly. So yes you will need mcpatcher or optifine to fix the issue.
It already has support for 1.5 more or less (unless something changed since the last snapshot). I plan to clean everything up and sort out the downloads soon to make things more streamlined, so I'm afraid you'll have bare with us for a while.

The first download post is so convoluted that I can't find a clear link that definitively points to MC 1.5.
Why not simply label each link and be as concise with the description as possible, why so much verbage?

But...
I know these should be compatable for 1.5 but mine only work on the home screen/welcome/setting area not actually in game?
Iim not quite sure if there's something I need to do or if they don't work for 1.5 or what exactly.But I'd apparciate if someone could explain what happened....

You need optifine, I believe. Also make sure the hd fonts setting is enabled in optifine.
