You have everything organized by line. How would I, for example, put my sponge texture into the "sponge" slot without making a new layer by dragging the picture in? I can't figure it out :/

There's a few ways you could accomplish that. First, you could simply hide/delete the sponge layer and put your new one on top. If you don't want to do that, you could make a clipping mask instead between the original sponge texture and your new one.
What I personally do is keep all of the old textures in their respective folders, but add new folders for all the new textures I put in. For example, I'll make a folder per line with 'NEW' written in front of it.

I have revied this finally ! Just a questiong before I get it uploaded to youtube - how to get it into Minecraft ? Do I have to archive it and put it in the texture pack or ?
Yeah, put it all in a .zip file and put it in the texture pack folder.
i would imagine multiple layered textures would be more annoying if anything...
I don't know what you mean. If you were making items, for example, you would need to get rid of the old texture and replace it with the new one. If they are all on different layers, you could simply remove the one you don't need any more..

No, it isn't a re-post. I couldn't find any templates for the current version of Minecraft and so decided to make my own.
