Um alot a, maybe a few....we have alot of work done but I'm not sure we have one complete mod done....its all been kind of jumping mod to mod recently.
I've taken the responsibility to remake the Language pack directly according to the lore. It isn't finished, however, on the account of the new update coming soon for one, and that I picked up from the 1.4.2 language pack, where as there are more than a handfull of things to be updated to be lore friendly :|

I distinctly remember the glowstone being incorporated into the lore under History, but I don't remember what it was called, and can't be bothered to find anything in that huge thread.
The redstone was just Redstoneâ„¢a type of electronic wiring made by Orbital., but that may have just been what the language pack maker came up with.
Nether bricks were the walls for the moon labs, and I don't think they were specifically named.
I don't believe anything else on your list has been fully addressed, but check the lore thread linked in the OP.

Fallout and Last Days always scared me, both because the stories are so dark and nightmarish, but also because there's a fairly large chance that they might actually occur in real life sometime soon. That scares me beyond belief. Otherwise, good texture pack.

Other than mod stuff I dont know maybe quartz? after all this food stuff is done you can go to town explaining it which shouldn't be too much work I hope, I'm making the food pretty lore friendly.

Quartz (Moon Machinery)
Inside the moon, Orbital researchers had tonnes of equipment and electrical gagetery, and they needed a way to power all of that, so they laid massive ammounts of wiring and machinery throughout the underground of the moon to power all of it. even though their machinery is all but gone now, the wiring, having been buried in the moon rock is fairly well preserved, and can be salvaged by the crafty survivor.
Redsone blocks could be a large electrical generator pieced together from the bits of wiring
Horses are going to be hoverbike mechs right? well here goes
The H.O.R.S. (Hovering Orbital Rocket Sled)
shortly before the Event, Orbital released a personal hoverbike. Not satisfied with a simple vehicle, they programmed a simple AI into it, that requires a supply of clean water to operate properly. These aI's were made to slightly resemble horses, but many went haywire causing the hoverbike to completely think of itsself as a living horse. Although most were destroyed, it is not uncommon to see these vehicles wandering around the wastes, and although their horsey AI has mostly dissolved, many retain a distinct love of canned apples...
Does Hardened Clay have individual textures? I might have some lore for it (Yeah that's right, lore for a colorful pieces of rock)
The HIVES were a prototype, they were just thick lumpy tunnels made from weak metal plates and was not expected to do their jobs. So scientists from Orbital Industries created different materials from just common clay, by hardening it and combining it with other materials, they were able to create a whole new set of materials, from a stronger version of metal plates, computer terminals and other things. But before they were even mass produced, the disaster known as "The Event" manisfested, and the knowledge to do it was left for the survivors to discovered.
TL:DR: Scientist's mean to replace HIVES with Hardened Clay but failed.
The existance of carpets also bug me, maybe we can set a few types of wool to have color?
Samsam actually switched the current wool textures over to the Hardened Clay iirc (Since it makes sense that you break machines with a pick and such.) And then used the wool textures from the Customizer to make the carpets work.
