Alright! Went through the customizer again, and only TWO WHOLE BLOCKS came up as MC vanilla. Everything else downloaded as I'd selected on the website.
Things that show up as MC vanilla:
Snow block tops (the little thin bit that forms the top of snow blocks)
Enchanting book that rests on the Enchanting Table.
UI
Edit: Almost forgot about the skybox/clouds, and art.
Beyond those three bits (that I'd noticed. There might be stuff I'm missing) you're well on your way to having a 100% golden pack customizer! Very awesome job in troubleshooting!

Interesting thing to note; I was going through my creative mode tabs to find the trap door, and I noticed that the Dispenser and Dropper block icons looked a little odd. I put one of each down, and saw that the block was using the top/sides of the Fantasy (blue) furnace, which I'd chosen for my regular furnace (regular furnace came up correctly).
Even if the customizer isn't perfected yet, the fact that it's so easy to swap out textures in Minecraft nowadays helps me a lot. :] I kinda like to mix and match multiple styles, so a lot of fantasy with a dash of dungeon, a few specific textures from fairy, and certain things from default. I never thought I'd be saying this, but hooray for 1.5 texture format!
Got myself a whole leather set of armor today, and noticed that the color was a bit off. The pattern for the set was heavenly (like I'd picked in the customizer), but instead of pale leather it was all brown o_O;
I'd just redone my download (to fix the dispenser bit), and grabbed a set of leather from my server's storage building. This is when I'd noticed the odd color.
I feel really bad that I keep finding these things... blar.

This one is actually due to the way Minecraft handles leather armor now. Instead of using a standard texture, colors and all, it uses a base texture (which can be recolored) and a secondary pattern texture (on the default leather armor these are the little accents on the kneecaps, top of the head etc.) which retains its color. This allows for dying of armor but leads to... well this.

I am sorry for the delay, I haven't had time in front of my computer yet. I'll take a look at all the issues and see if anything needs to be fixed... I'll probably get an update in tomorrow or this weekend.
Could you do the anvil texture in the late mediaeval texture look like it is marble, and make sure they tile?
this way I could add balustrades to my neo-classical late 18th century house.
Added the GUI. Not sure what the heck is going on with the snow, but it appears the default iron ore is doing it too now.
I was going to work on the artwork today but my work laptop WON'T BOOT, so all my proof of concepts are lost under my company's inability to put together a stable laptop.
Okay guys. This is kinda related to my texture pack in that it's the reason I don't make textures for every single minute of my free time. Cause most of the time I'm writing instead.

The dispenser reuses textures from the furnace. So if you pick a dispenser that doesn't match the furnace, it'll look like that.
