Just customized a version of the fairy pack, and when I downloaded it off of your customizer site it only saved the default Wolfhound textures, not any of the selections I made. Paintings and other misc stuff didn't seem to get downloaded at all.

Okay... so what's likely happened is something failed during assembling the .zip file and it served up whatever was on the server from the person using it previously. Paintings aren't supported yet, I'm not yet sure how to do that one.
So the latest changes I made were to anvils and doors. What theme did you select for the iron door, wood door, and anvil?
I'd picked the fairy anvil, Wolfhound wooden door, and the iron door made out of the black metal framework. I've no idea what theme that particular iron door comes from.
The anvil downloaded as fairy, the wooden door is MC vanilla, and the iron door is Wolfhound default in game.
Edit: The only thing that came up fairy was the anvil. Everything else downloaded as either MC vanilla or Wolfhound default. If you'd like to know what blocks downloaded as which let me know and I'll be happy to make a list :3
Okay, give it another try. I think I fixed the issue with the door. I'm also going to check and make sure we're not hitting a race condition here and revise the code to handle the downloads on the backend, cause I'm wondering if that's what you ran into for stuff not downloading right.
Three different download attempts all had this error:

I get the same as Duvaingwe,I guess I'll have to wait a little longer to use the customizer.

So on the server side, I AM seeing zip files get created, just not named what you guys are getting back from the server. What are some of the options you picked? I want to see if these files I'm seeing are your files but with the wrong name.
This is a 'works on my machine' situation. They can be tricky to figure out.
What browser you guys using? Type and version. I got my friend who is a pro at this stuff looking at it with me, it's working for him as well so we're checking compatibility right now.
I've also gotten the same thing as Duvaingwen and UnicornCrazy.

But the difference is I'm using Firefox (not the up-to-date version), not Chrome. So it's not just affecting Chrome users.
This is really kind of bizarre. I cannot figure out how to reproduce this problem. Don't worry about the textures, those are irrelevant to what's going on with the download. But can you tell me what you're doing when you get to the download? Are you clicking the download button twice by chance?

passing by to say, i just downloaded it and it worked well enough without erros(exepct the download taking 50 secs to start)i'm using a probably outdated version of firefox, if that does matter.
I only clicked the download button once the two times I tried.
What I'm doing is that I collaspe one section, choose what I want then close it, then do the same thing with the next section and so on. When I'm done, I clicked the download button and got that 'Not Found' page.
Do me a favor. Open up a fresh browser instance of the customizer and hit download. Don't make any selections. Just download it. I'm wondering if something IS blowing up on one of the texture files or the likes and it isn't creating the zip, but it is sending back a zip filename...
Oh goody. So the zip creation must be failing on one of the textures you selected, in that case. Of course, figuring out which texture that is will be a delight. I'll see if I can't write up some kind of 'it done broke on this thing' feature when I get home from work today to help with figuring it out. Once I find it I can fix it on the backend and there shouldn't be a problem with downloading...
