Ok so I did a the new layer and put the texture in there, and it still showed the same.
I then removed all texturing for the grass block side and it was still there.
In your terrain png, there are two different textures for the side grass in the game. One of them has the grass side texture together with the dirt, and the other only the grass part, without any color on it.
You edited the desaturated grass texture, but forgot to make it have the exact same shape/pixels with the other. Thus, your side grass textures overlap producing that effect.

So whilst I was creating a texture pack for myself this happened;
I dont know why, any help?
It's 32x32, using photoshop.
As far as I can tell it is showing the original minecraft textures on top of my own.
