Well I am using GIMP, and I want to make a more unique looking glowstone. So I went from a solid center, and gradually reduced the Opacity going out, however when I saved my terrain and then loaded my pack up, it showed all the colours solid. Is glass and ice the only textures which are allowed to have any opacity under 100%?

Ice is the only texture to allow semi-transparency.
Hey i was gonna say that! lol.
Anyways, what you might want to consider doing is just darkening it instead of making it transparent as you said you did. Or lightening it. It'd create somewhat of the same effect.
