I'm trying to build an enormous model of my house in Minecraft, but it needs a ceiling, and thus, cannot be lit using conventional means. Furthermore, I have a texture pack which only adds a few custom textures for molding, hardwood floors, etc. So, I am going to modify the texture pack to include invisible torches, which I will use to light every surface that needs light in this house. The only problem is that one can quite clearly see fire and smoke where the torch is, and as far as I know, torch fire and smoke are not included in terrain.png.
So my question is: where can smoke and torch fire be found in minecraft.jar?

there's a separate png titled "particles.png" which contains a few things such as music notes from the note block, the little drops of water from when you jump into a water source, etc. the smoke and fire particles are also in there, just make note that the smoke particle is used for a few things (namely redstone, mobs dying, and portals) in addition to torches. Also, the smoke particle has a few frames, and if you'd like to make it completely invisible, you should delete them all.

Not sure about torch fire.

Fire is also in particles.png.
Alternatively, the mod MyCraft can disable particles.

Sounds like you were using the wrong one. The one that includes the fire and smoke particles is in the same place as the terrain file.
