paint.net or gimp. Find a good pixel art tutorial on deviant art or around the forums. Have and idea or theme ready. Something creative that isn't 'smooth' as in 2 colour or something. (as it won't teach you anything about pixel art) Look at some of the artist round the forums in the resolution you want to do.
when doing glass or anything invisible, cover it with the color white at opacity 1% or more. anything completely invisible causes ability to see through walls, e.t.c. So an almost invisible tile is better than an invisible one for glass, e.t.c.
Hope this tip helps. Also, i use an old program: Adobe photoshop elements 2.0. but most programs like it should work.
