I noticed that bookshelves don't seem to use CTM in your mod (at least with Optifine). It appears optifine doesn't pick up CTM bookshelf textures unless they're defined in the CTM folder (even if they are in ctm.png in the root). From the Optifine thread:
When extended CTM is not defined (folder ctm with properties inside not existing), OptiFine uses a default configuration which use "ctm.png" for glass, bookshelf and sandstone. If extended CTM is available, then it has full control about which blocks are connected and the defaults are not active. It is very easy to configure default CTM with ECTM, just add configuration files for glass, bookshelf and sandstone.
Glass panes are more complex, they currently use only "ctm.png" and are only connected if the size of "ctm.png" matches the size of "terrain.png". This is to avoid that 16x glass panes are shown with a HD texture pack.
Any idea what can be done to fix this? I'm not familiar with editing CTM properties files..

If you copy those two files into your texturepack's ctm folder, you'll get bookshelves that expand as shown. Unfortunately ctm's horizontal function only seems to work for a width of 3 (left, middle, right); after that it just repeats the middle one. There doesn't seem to be any way to add more "middle" textures. Editing the properties file to include more tiles than 0-3 just makes it stop working. OH WELL.
I put together a somewhat more detailed one for my personal pack, too:

I've been busy with quite a few things. First, I've joined the team for a game called Six Sided Sanctuary doing the art for it (Graphics shown in the videos/screenshots aren't updated with mine yet). Second, there's my mod, which is my main focus Minecraft-wise.
I don't want to abandon the texture pack, and I'm not sure when/if I'll update it. Not that many people used it anyway (Compared to the other GeruDoku continuations), so it wouldn't really be much of a loss honestly.
Anyway, i will visit this thread every day to see if you updated it, good luck with Six Saded Sanctuary, and thanks for all the work that you already have done.

Can you please add the advenced ctm to the gerudoku origins?

YEP. I'm hoping to release my own flavor of GERUDOKU sometime soon, if I can get the credits sorted out. Don't hold your breath.
