How do you change the color of water for 16x16?

I've changed all the water files to a different color.

When I load up minecraft the entire texturepack works besides the water (its still the same standard blue)

Anyone have a solution?

Use the patcher.

The game by itself doesn't work with custom water, you should try to download and run MCPatcher in order for it to work
