in my latest texture pack, things like windows, due to their transparency, some reason see under ground revealing all of the caves and dungeons

The only blocks that support transparency are:
Glass, Fancy leaves, ice, monster spawners, and anything that isn't drawn as a cube.

For everything else you will see through the ground if you put transparent pixels on it.
